From http://www.clamav.net/documents/miscellaneous-faq

"Can ClamAV disinfect files?
No, it can’t. We will add support for disinfecting OLE2 files in one of the next stable releases. There are no plans for disinfecting other types of files. There are many reasons for it: cleaning viruses from files is virtually pointless these days. It is very seldom that there is anything useful left after cleaning, and even if there is, would you trust it?"

Who said users must use ClamAV?
A program can use ClamAV to identify infected files which can then be deleted.

Linux doesn't get viruses.
ClamAV can be used to scan incoming Emails to block receipt of mail infected with Windows viruses.

Delete them.
It's a bit more complicated than that. What are the infected files? Do you need them? If not delete them. If they're installed via rpm you can just reinstall the rpm and that'll overwrite the infected files.
