The issue is that there are more than one package that provides the same feature and packages from different (third-party) repositories that require the feature (or specific version of it). The latter might expect to get the feature from package in same repository (as they cannot possibly be aware of other third-party repositories).
My normal resolution is to remove all conflicting packages first, then install updates from base, and finally reinstall desired versions of the troublemakers.
Furthermore, I keep all third-party repositories disabled and enable then explicitly when I need something from them. Less packages visible means less conflicts.
Alas, that approach is not a silver bullet.
