YUM Update made my server very SLOOWWWW!

I let the update run on my production CentOS 4.X server this past weekend. Everything looks good (got the blue check mark) but for some reason the following things happened:

1) DNS was erased
2) MYSQL Failed
3) Several commands and processes are VERY SLOW.
A) Webmin
B) Anything in WEBMIN
C) smbpasswd function
D) smbmount is slow and fails for (Unknown parameter encountered: "hosts equiv" Ignoring unknown parameter "hosts equiv")

These are all I have tested. Is there something I can do to get the speed back. I have a Duo processor (Highend AMD Processors) 4GB of RAM - this is a ver powerful server, and it was running super fast. Now it is like a turtle.

Nevertheless I have suspended the YUM updates from running.

Any ideas?

I forgot:

I have DNS back and MYSQL Working. The other stuff is still an issue.
