At this point I would run yum update to get everything up to date. After that, run rpm -Va and pipe the output to a file since it's likely to be large. We do not test individiual updates, only as a whole. So the correct update path is yum update not yum update httpd

First of all, there isn't any output when i ran rpm -Va libtdb samba.
Sorry, my typo, should have been rpm -qa libtdb\* samba\*

That is not an error that stops the installation. It throws that out and then carries on.

Try appending iommu=pt to the kernel command line. Make sure you are using the latest install media - 7.9.2009 is the only one that is likely to work.

CentOS 7's libtdb does not have content in /usr/lib:
Don't forget that /lib is a symlink to /usr/lib

Why? I don't have the RT kernel installed (not many people need it) but in the main distro kernel CONFIG_PPS=m which means it is a module and you can just modprobe it. No need to recompile.
